Copied from sandbox (I should have used a user page instead probably, sorry). Fixed a few inconsistent names (it is gm9-title-fixer on github, not 3ds-title-fixer.)
(No difference)

gm9 Title Fixer is a script intended for consoles where apps are missing from the home screen but appear normally in System Settings -> Data Management. If your apps have gray X's on them, use faketik to restore them. It scans through all of the apps installed on the SD card, and finds any with missing or malformed files or structures, and deletes them as they often cause issues with the home menu. It also has the functionality to verify every installed title's files if you are often getting sd card was removed. errors, or other errors that indicate corrupted applications, although this is a long process.

Instructions

What You Need

Section I - Prep Work

  1. Power off your console
  2. Insert your SD card into your computer
  3. Copy y_title_fixer.firm to the /luma/payloads/ folder on your SD card
  4. Reinsert your SD card into your console

Section II - gm9 Title Fixer

  1. Press and hold Y, and while holding Y, power on your console. This will launch the Title Fixer script.
  2. Press A to unlock SysNAND (lvl1) writing, then input the key combo given
    • If the permissions are not given, the script will still run but will not delete titles. You will have to manually delete them using the info from the log, or run the script with the permissions given in standard mode.
  3. Select "Quick Test" and press A.
    • The script will scan your titles and find any with missing data, prompting you to delete them, and attempting to show the information for them on the top screen. They will need to be reinstalled if you want to keep them.
    • If the script doesn't find any, it likely can't solve your issue. The verification test is unlikely to fix the issue either, and would take a very long time to run in most cases.
  4. Once the script completes, select exit and press A to exit, then press B to restart the system.
  5. Your apps should reappear on the home screen
    • If your apps still do not appear, ask for help in the Nintendo Homebrew Discord, tell them you followed this guide, and give the log file located at /gm9/out/title_fixer_log.txt
